Papercraft models can be made in many different ways all of which have different methods of changing the line colours of course, but if you're talking about Pepakura Designer, it's not very difficult really:

If you're making your own papercraft model in Pepakura Designer 3 you have to unfold your 3D model first, and then you can right-click in the unfolded view and select the "Edge-Colour" option from the context menu that pops up.

A small toolbox will pop-up, and you'll see a few options under "Select Color/Hide". Click the first, coloured square button, and then it will let you select any colour you want the lines to have.

Then click "OK" and click on any line (or make a "crossing": hold down the left-mouse button while moving the mouse to select multiple lines at once) in the unfolded view to give the lines you want that colour.

(if you've downloaded a Pepakura *.pdo file that's *not* been password-protected by the creator you can open it in Pepakura *Designer* and do the same thing; but if it *has* been password-protected against editing, you can't open it in Pepakura Designer to change the line colours of course; then you'll have to export the template or something and change the line-colours in an image-editing software)

The old Pepakura Designer 2 version has the same Edge-Colour option if so if you're using that version it basically works the same; Pepakura Designer 1 though didn't have the option to change the line colours yet so you'll need a newer version.

I tried to explain it the best I could, but it's always difficult to explain things like this in words; but if you simply play around with all the options in Pepakura Designer a bit (like the other options in the context menu that pops up when you right click in the unfolded view) even on a very simple test model you made very quickly, you will learn things like this very quickly! ;o)

    Have fun!
